The difference between sound on A and E

I'm having a tough time in teaching spellings to my son. He has a problem when it comes to 3 letter words with A or E in the middle. eg. He spells red as rad.
I'm teaching him through phonics but he is having a tough time in differentiating the sound. Can anyone help me with any idea?
