It sounds to me that you didn't entirely get the virus removed from your computer, or else whatever was manifested on the USB storage device has found its way onto your computer. So, the first thing that I would do would be to disconnect my computer from the internet and run a full virus scan. Then, once you've found the offender, delete it from your system. simple.. try downloading file data recovery software from internet. lots of them around like for example stellar phoenix FAT data recovery.

the problem is maybe you didn't tried to know what kind of virus you have. Try to use system tools for recovering from older time. or update that in the internet for your os recovery. You can repair also that by using your os software cd.
