Here's the sentence "the team prefers to run the ball to set up for 2nd & 6 or 3rd & 5 to get easier possession to another 1st down to score"

'To set [something] up [for something]' means to prepare it or arrange it in such a way that the desired outcome is easy to achieve.
The sentence is full of American Football 'jargon' (with which I am not very familiar) but means that the players arrange their positions on the field in such a way as to best achieve a goal.
