When I was a school going kid, I used to get confused between "b" and "d", which I was later able to get over, with some practice. But nowadays I find that I still get confused between "than" and "then". As you know "then" is commonly used to express a sense of time or what comes next or used to be, whereas "than" is used to form comparisons between two things. have you ever faced such issues?

No, since I was a teacher and taught those differences and examples to help my students remember. It's easier said THAN done.
