I really don't get it either. If you can tell me what seat the boy is referring to and what seat the girl is saying to the boy maybe we can understand it easily but I'm sure this is not a joke.

it‘s a joke ~ and i understand it now~~ if the boy sit near the girl ,the seat of her will empty too ,because she refuse the boy who want to make friends with her~~ do i make myself understood?

I can't get it unless, it should have read: Yes, but it will not if you sit down". Or she means "this one,(her seat) will be (empty) if he seats there (which is near her)...

Hi, it is not a joke but in the behind, there may have other meaning. The has meant that the seat in her heart is also empty and if the boy likes he can take the heart of the girl. Have a nice day.
