That is why cats are considered to be clean because they do cover it up, thats a good thing...

Cats will cover their poop because it is an instinct most of them still have. If they were outside they cover it to hide where they have been. I have 5 indoor cats and they all at least try to cover it up. I also have two cats who always try to cover the food up, that is instinct too. They cover their food so no other animal can find it and they have it for later. They don't realize they don't have to do it in the house. Some cats probably have lost that instinct or it is not as strong as in other ones.

Cats do this out in the wild. Not all cats do this, but most do. I don't know why it's so gross? They learn to do this from their mothers when they are very young. From what I've read, it actually is a sign of "respect" for(or more like submission of sorts) to another more dominant cat, in the area. They cover up feces in a cat box, because humans are the dominant creature. They cover up feces in a strange cat's territory, because the strange cat is the dominant feline. And if a cat does not cover up their feces, this might suggest they feel they're the dominant cat.

Small cats cover their feces to hide the fact that they are there by more quickly removing their odor from both their prey and their enemies. Larger cats don't, they use feces as well as spray to mark their territories. Smaller cats only use urine. Pet cats something have lost their secies memory about this, but feral cats learn it or loose their battle with the wild.
