AGPS stands for Assisted Global Positioning System and is a hybrid system that allows two different types of location readings: One rough and one fine. Rough GPS means that it's less accurate, which is fine for generalized locations, and uses mobile phone towers to triangulate your position. Using AGPS is quicker, causes less strain on your battery, and is great for finding things nearby your location. GPS, of course, is simply Global Positioning System, and would be for things that require more accuracy, like driving directions. This utilizes satellites that orbit the earth to pinpoint your location, along with the GPS transmitter receiver in your mobile phone. AGPS is always enabled and cannot be turned off, where as GPS can be turned off and on (it uses a different transmitter).
